whats the difference between mark 2 and mark 3? Mark one is discontinued.

Check the numbers on your block. They should be stamped either on the top or bottom of the block IIRC...or maybe on the side???

mark 1=AW11 4agze, mark 2= AE92 4agze, mark 3=AE101 4agze...

ok but would the mark 3 pistons clear the bt20v head?

As long as your timing is correct should be fine... the 20v is an interference motor stock so get your timing right and you'll be fine.
